I'm thinking it'll be a fairly long story, that'll deal with whichever boy I finally decide figuring out who and what he is--he's not just pure evil, but he's not really good either, you know? And I have to figure out how the other brother fits in. *sigh*

Perhaps you should just write both versions? Hmm, yes. That's an excellent idea. The vampire!boys could be like dopplegangers or whatever and then (in the third story) the vampire!Winchesters could meet the real Winchesters all at the same time and there could be smooching and stuff. OK, get on that.

Sam, because I want to see how Dean deals with an undeniable "Monster my brother has become" issue, how he'd capture him and whether Dean'd try to stop Sam, cure Sam, enable Sam by hunting down/steering him towards slimebag vics for him to feed on or letting Sam only feed off him, slowly weakening Dean until he can't control Sam anymore...
Even though if its wincest I won't be able to read it anyway :-/ But it seems to me, making Sam the vamp has more angst potential.
Or hell, do both. Make it some kind of demonic parasite variant that infects one of them, then transfers over to the other one, leaving the first one clean and normal and fully aware of what happened and that his brother just saved him by taking on the thing himself and is heading to some pre-arranged certain death so the parasite (and host) will die and has to now go save him, etc.
